Moyashimon ist eine Komödie, die sich um das Collegeleben eines jungen Agronomie-Studenten namens Tadayasu Sawaki dreht, der eine besondere Begabung hat: Tadayasu kann Mikroorganismen wie Mikroben mit bloßem Auge sehen. Er sieht diese aber nicht realistisch, wie bei Aufnahmen eines Elektronenmikroskops, sondern als kleine knuddelige Kreaturen, die mit ihm kommunizieren können.Die Handlung beginnt mit Tadayasus ersten Tag an der Universität für Landwirtschaft in Tokio. Er ist zusammen mit seinem treuen Freund Kei Yuuki dort und wundert sich, wieso so viele Polizisten auf dem Gelände anwesend sind. Da Tadayasu vom Land kommt, hält dies für eine typisch „städtische“ Sache. Durch verteilte Flyer finden die zwei bald heraus, dass eine ältere Studentin namens Hasegawa vermisst wird. Beim durchforsten des weiten Universitätsgeländes stoßen die Freunde auf einen kleinen Wald, wo Tadayasu in der Luft plötzlich viele Bakterien schweben sieht, die für Verwesung zuständig sind.
