Wir befinden uns in naher Zukunft. Das dreizehnjährige Mädchen namens Lain ist nur etwas still und vereinsamt, aber ansonsten ein ganz normales Mädchen.
Die Geschichte beginnt damit, dass sich eines Tages die Mädchen aus ihrer Klasse aufgrund einer "E-Mail" seltsam verhalten. Diese e-Mail stammt von einer Mitschülerin, welche kurz zuvor Selbstmord beging. Dieses Ereignis bringt Lain dazu, auch ihren eigenen Computer mal wieder einzuschalten. Und tatsächlich hat auch sie eine e-Mail von besagter Mitschülerin erhalten, in der diese behauptet, dass ihr Körper zwar tot sei, sie selbst aber im Netz weiterlebe.
Zur gleichen Zeit beginnen ihre Schulfreundinnen plötzlich zu behaupten, sie hätten Lain abends gesehen, allerdings eine ganz andere, selbstbewusste Lain. Aber wie kann das sein?
Wer ist überhaupt diese "andere" Lain? Und was sind das für geheimnisvolle Männer in einem schwarzen Wagen, die immer ihr Haus beobachten? Wo liegt eigentlich die Grenze zwischen dem Netz und der Realität, oder existiert diese "Grenze" überhaupt noch?

Mit Computern und der virtuellen Welt hat die 13jährige Lain Iwakura nichts am Hut. Eines Tages ereignet sich jedoch ein seltsamer Vorfall, der ihr Interesse an „The Wire“, der vernetzten Welt weckt. Obwohl sich ihre Mitschülerin Chisa vor Kurzem das Leben genommen hat, erhält Lain von eben dieser eine kryptische E-Mail, die sie in die Welt jenseits des Bildschirms entführt. Plötzlich sieht sich das junge Mädchen von mysteriösen Männern verfolgt und entdeckt immer mehr Zeichen der digitalen Welt in der Realität. Das, was sie aber am meisten beschäftigt, ist die Frage, ob eine Tote vielleicht doch Mails schreiben kann…
